Will someone please give me some advice on how to properly optimize a dynamic website? I wanted specific keywords on specific pages, but can't do it because all of the keywords go across all of the pages. Does that matter? I have never optimized this type of website, so I'm not sure about the onsite optimization. I realize I am not permitted to put my url up, so I will post it in my profile. I also need to know if I need to do a mod_rewrite for individual page urls. One more thing. Anyone have a suggestion for a good free directory script? I downloaded Link Manager Assistant and attempted to install it, but it is so difficult and time consuming that I don't know if I want to continue with it.

There is no 'one size which fits all' when it comes to optimizing for large sites. You need to develop unique solution to individual situation.
The pointers given here are intended to be general guidelines:
1. Create unique Title and meta tags
2. Make sure that the link structure is consistent throughout the site. Make sure that the links do not carry too many parameters or session ids. This is where the situation becomes nebulous as your modification might affect the functionality. You will need to have a greater knowledge of the application.
3. Make sure that you avoid/reduce the number of duplicate content. This is easier said than done.
4. Don't dive right in and create convoluted mod_rewrite directives to solve problems in the architecture of the site. It will be a cludge and take you nowhere when faced with heavy demands.
As for your other question about a free directory script - there is plenty available. Generally a commercial software like Hyperseek will scale well and have tons of features compared with free versions. A good commercial software doesn't cost much when you take into consideration the total time you spend on tinkering a free script.

You need a different title and meta description on every page of the site.
You also need to make sure that there is only one URL that can access each piece of content. If the parameters are in a diffferent order in some links then that is seen as "duplicate content" and will cause you a lot of problems.
