I am thinking about starting up a new domain. I was just trying to get a plan together first. I really would like to know what directories do you think are the most important to submit to early on in the process? A top five or ten would be great.
Basically, I am trying to develop a step by step plan that I can follow any time I need to start up a new site.

You should submit to several topic specific or location-specific directories as well as to (some of): JoeAnt, Yahoo, WebSavvy, Skaffe, ODP, etc.
READ the Submission Guidelines BEFORE submitting, and simply avoid submitting to any of those that already say that your type of site is not the type of site that they would list.
Concentrate your efforts on submitting to ONLY the places that your listing will be accepted "as is".

Another place you may wish to consider for submission is Gimpsy, provided that the site is interactive and the user can accomplish something online (and not just get useful information).
Concentrate your efforts on submitting to ONLY the places that your listing will be accepted "as is".
AFAIK, very few directories will accept the listing 'as is'. Most of them have strict editorial guidelines and will change the listing to match them.

Skaffe has been around for a while under one name or another.
I like using Skaffe as well.
Omega., to answer your question regarding pagerank, according to a post at another forum, they just adjusted the mod rewrite. You are probably seeing the temporary effects from that. I had the same thing after I did mine. Give it another week or two and everything should be back.
The same forum post showed backlink examples, so GG is crawling the directory.
