my website is actually redirect user from the root document to domain/main/index.php, meaning redirect to main folder's index.php, will this cause any problem for page ranking?

My browser doesn't redirect!

Anyway, this type of JavaScript redirect will result in your website being banned by Google. It is subject to a current clampdown.

Speak to your host about getting the page you want served as the web facing page set to default and serving a 200 header.

Hmmm,

Had a look and agree with H here, the redirect you are using has very much had its day, the problem is that even if you are trying to use it in an ethical way as a technique it has been abused.

Google is far more active about housekeeping now and you are at risk using this. Are you on a shared hosting platform or do you administer your own server??

Put "real content" that can be indexed, at the root index page, with a normal clickable HTML link through to the other "deep" page.
