I am in the process of redesigning an entire site (not in my profile). I have left the content exactly as it was on the old design and I have left the file names and directory structure exactly the same.
The redesign is on the top nav, the side nav, and the bottom nav (mostly to make the pages look nicer), while all the content in the middle remains untouched. I also changed the design of the dynamic results page (when doing queries), but in doing so, I have left all the information that used to be there intact and I have added quite a bit more information.
Based on the facts above, when I switch over to the new design, should I be worried that my nice rankings in the search engines might be negatively affected?

Just make certain that any old URLs get redirected to their newer counterparts via a 301 redirect. That will politely tell the engines you've moved content to new addresses and they'll update things over time smoothly - ish...
You should be fine overall, but watch the details that might help you like ensuring any new images you might be using (in the header or footer, have proper alt tags defined for them - not a deal breaker by any stretch, but I don't like to leave things on the table, so I cover this base - getting images ranked well in Google's Image Search can drive traffic to you over time.
Generally, base don what you have outlined here, I'd say you're on the right track - just be certain to save a copy of all the old content before pushing the new version live - just in case.
