If I wanted to increase traffic by creating more links on my website does it have to be on the page I am trying to get the most traffic to. For Example, I want more traffic coming to my index page, but do not want to have any links on there. If I put them somewhere else on the website does it have an effect on how my index page will be ranked.

The links back to you should be directed at the page you want traffic. As far as where you are reciprocating that link, use a resources page.

If you want them to come to the index page, be sure to specify domain.com/, and not domain.com/index.html

Outgoing links are much better placed wherever appropriate (eg in text, on various pages).

Avoid resources / links pages, ESPECIALLY if you do reciprocals ... if there's a bunch of you reciprocating, it can easily be seen as a link exchange scheme ... and having them all together probably increases that risk.

The more 'natural' your links, the better.
