I have been charged with finding an affiliate tracking software program for my company. We are in the process of setting up several in-house online shopping sites, and are looking for a software that will support several domains. I've done the Google search and am currently plowing through website after website, but can anybody make a recommendation here? Much appreciated.

I can recommend Post Affiliate Pro - it's a great script, supports managing multiple websites from one licence + you can track paid marketing campaigns.
