So it might take less than 3 months and cost well more than $3,000, basically.
Seriously, to make a place like CJ, you're into more than a few months of work. Sure, the back end can be built, but man, they've been at that for YEARS, and still parts of it suck.
Not to mention, many of their "advertisers" leave quickly.
The trouble with going down this road is this:
You'd better have a solid amount of very targeted traffic who is willing to convert for the advertisers in a hurry. If not, the idea will consume time, resources and money with little return.
Lots of the advertisers in those types of programs are pump & dump sites looking for quick sales through them. Worse, you had better stay well on top of the sites which join and request ads to show - these sites are ONLY interested in money for themselves.
I ran through about 25 advertisers in CJ once, all targeted, on a very targeted site which worked very well with Adsense - guess what - it did squat - the ads given to affiliates for their sites were terrible, generally - they lacked a call to action, nothing was specific, the sizes offered were based on what the "advertiser" already had on hand, not what the website could accept. Now, CJ has gotten better, but not that much better - though I suspect ti depends on your categories, really.
ecvina - I'd suggest if you're going to seriously quote for a job like this you continue this off the forum with the original poster. I could not imagine offering a potential client such a broad "quote" in the open like this. Let me rephrase that - I simply wouldn't.
Can this job be done - sure. Is it worth it? The OP better have a lot of answers to a lot of questions before shelling out the bucks on this one, IMO.

This type of software project may need 6-10 months including testing etc and it could cost more than $3000.
You may find someone to do this project at elance.com
