I'm not talking about junk pop-ups but on a site, if you click on a link and a smaller new window opens with content in it - is that content indexed by a search engine? Would that page ever rank? What if that page didn't have any navigation or anything on it so if it ever did rank, it would be a crappy page for a user to enter the site to because they wouldn't be able to go anywhere else.

AFAIK Javascript links are ignored by SE. I checked on my site (profile) where I have had currency exchange popups for many years (itinerary pages; prices); they have PR0 and are not indexed.
