Does anyone know if there is any free submission software out there that actually works?
I like the idea of being able to submit my url to thousands of sites, but so far what I've tried isn't working.

Submit by hand is always best. You only need to submit to a dozen leading search engines and directories, and a few dozen locally-focussed (location), and industry-focussed directories anyway. You can then read the submission policies before submitting, send in the best submission for each one tailoring it to their and your needs, and avoid submitting to low quality link farms, spam schemes, bad neighbourhoods and so on.
"Automatic to thousands of sites" isn't as good as you might think it is.

I would like an opinion on the "site Submit" software by Corey Rudl. Has anyone used it and if so what is your verdict on it?

Submit by hand to a few of the major directories (DMOZ, Yahoo, etc.) and then add the url to Google. They'll most likely pick up the site, though, and spider it.
Then, to get links, do a search for the term you're targeting and check the backlinks of your competitors; you can most likely get links where they have links.
